feature/SOF-8084 Feature: O2 dissociation barrier on Pt(111) and at the Pt(211) step (Šljivančanin & Hammer 2002) [AI-written] - #391
Adds the O₂ precursor and the dissociated O pair on Pt(111) and at the Pt(211) step to the Pt step notebook, and a simulation notebook that relaxes their end points — RELAXATION = "DFT" (default) with RPBE on the platform, found again on a re-run, or "MACE" in the notebook — runs an RPBE climbing-image nudged elastic band between them, and prints the O₂ dissociation barriers beside Šljivančanin & Hammer 2002 Table 1, with a MACE scan of the O–O distance on the manuscript's 0.2 Å grid for comparison.
The MACE scan prints its barrier and O–O lines (native run).
The MACE scan runs in JupyterLite in a browser.
With RELAXATION = "DFT", a re-run finds the RPBE-relaxed end points (0 new relaxations) and submits only the NEB (production, Pt(111), 2026-10-30).
The RPBE relaxations and the RPBE NEB run on the platform (OF, 1 node × 30 cores, 12 h): the rendered inputs have nspin = 1, input_dft = 'rpbe', minimum_image and local-TF; the barrier and the O–O distance at the climbing image read back. Pt(111), NEB EeC98z7dCA9fBDYjf, converged in 32 iterations: Pt(111) barrier: 0.205 eV, Šljivančanin & Hammer 0.6 eV, largest image error 0.095 eV/Å Pt(111) O–O at the climbing image: 1.78 Å, Šljivančanin & Hammer 2.4 Å
The same for Pt(211).
The reviews ran ungrounded: the precedent proxy needs gcloud auth login, and the local review corpus is 99 days old.

Walkthrough
The materials notebook now creates and exports clean, terrace, molecular, and dissociated oxygen configurations for Pt(111) and Pt(211). A linked simulation notebook runs MACE scans or RPBE relaxation and NEB workflows, then reports and compares available results.

Summary
Slab and adsorption-site setup other/materials_designer/specific_examples/defect_surface_step_platinum.ipynb
The notebook changes slab thicknesses, adds oxygen-placement parameters, centers the terrace slab, and calculates reference coordinates for Pt(111) and Pt(211) adsorption sites.
Oxygen structures and downloads other/materials_designer/specific_examples/defect_surface_step_platinum.ipynb
The notebook creates and visualizes molecular and dissociated oxygen configurations for both surfaces, then adds them to the download workflow.
Simulation setup and material loading other/materials_designer/specific_examples/Introduction.ipynb, other/materials_designer/specific_examples/defect_surface_step_platinum_SIMULATION.ipynb
The Pt terrace entry links to the simulation notebook. That notebook configures the calculation, selects a project and compute cluster, and loads the materials.
MACE scans and RPBE jobs other/materials_designer/specific_examples/defect_surface_step_platinum_SIMULATION.ipynb
The notebook runs MACE O–O distance scans or reuses and runs RPBE relaxation and NEB jobs for both surfaces.
Result extraction and comparison other/materials_designer/specific_examples/defect_surface_step_platinum_SIMULATION.ipynb
The notebook reports job statuses, extracts results from finished NEB jobs, compares available values with the cited paper, and plots MACE scans.

step_edge_pair compares only the coordinates in step_edge_211. It does not compare periodic images. Since step_vector directly sets the dissociated oxygen positions, it can produce a separation that is not the documented one-Pt spacing. Check its norm against the Pt–Pt spacing before using it.
The Pt(111) slab uses a 2x2 supercell, so the stated 1x1 concern does not apply to neighbor_vector_111.

Add QE_ELECTRONS_SETTINGS to the reuse key.
The comment on Line 190 says that a job is reused if its workflow has the same name and k-grid on the same material. The workflow name is f"Nudged Elastic Band {materials_set_name} {NEB_TAG}". NEB_TAG includes MODEL_TAG (cutoffs and QE_SYSTEM_SETTINGS) and NEB_PATH_SETTINGS. It does not include QE_ELECTRONS_SETTINGS. find_job_for_material accepts jobs with the status "finished". Suppose an earlier run used the same materials and system settings but different &ELECTRONS settings, for example before the local-TF mixing was added. The notebook then reuses that job silently and reports its barrier as the result of the current configuration.

Reject ordered reuse of a set without an entitySetType.
When is_ordered=True and the existing set has no entitySetType, the reuse branch accepts the set. It never stores "ordered", and the member moves pass no index. The file states that only ordered sets receive inSet.index values, so members moved into this set can end up without usable path order. Reject this case before any members move. Update the Raises text to match. Untyped sets remain reusable for unordered requests.

Include the dissociated endpoint in the NEB reuse key.
The lookup at Line 602 passes path_materials[0].id, the precursor, and workflow.name. The name is only Nudged Elastic Band {surface}. The dissociated endpoint is not part of the key.
Suppose the dissociated structure changes while the relaxed precursor stays the same. In "DFT" mode the finished relaxation of the precursor is reused, so its material ID is unchanged. The dissociated structure gets a new relaxation job and a new material ID. find_job_for_material then matches the old finished NEB job. The notebook skips the new NEB and reports the old barrier as the result for the new endpoint. Nothing in the output shows this.
Put both material IDs in the workflow name. The lookup is already keyed on the workflow name, so this makes the reuse key include both endpoints. Each endpoint pair then gets its own job.

Create the NEB materials set as ordered.
Mat3ra creates sets as unordered by default. This branch therefore creates an unordered set and passes it to the NEB job. The endpoint order is not preserved by move_to_set list order.
Set entitySetType to "ordered". This direct path bypasses the helper that already enforces the ordered-set type.

Update the direct materials-set creation in the `materials_set` assignment to
set `entitySetType` to "ordered", preserving the existing name and owner fields
so the NEB job receives an ordered set.

Adds the O₂ precursor and the dissociated O pair on Pt(111) and at the Pt(211) step to the Pt step notebook, and a simulation notebook that relaxes their end points —
RELAXATION = "DFT"(default) with RPBE on the platform, found again on a re-run, or"MACE"in the notebook — runs an RPBE climbing-image nudged elastic band between them, and prints the O₂ dissociation barriers beside Šljivančanin & Hammer 2002 Table 1, with a MACE scan of the O–O distance on the manuscript's 0.2 Å grid for comparison.Manual checks (from
PLAN.md; merging accepts anything unticked):RELAXATION = "DFT", a re-run finds the RPBE-relaxed end points (0 new relaxations) and submits only the NEB (production, Pt(111), 2026-10-30).nspin = 1,input_dft = 'rpbe',minimum_imageandlocal-TF; the barrier and the O–O distance at the climbing image read back. Pt(111), NEBEeC98z7dCA9fBDYjf, converged in 32 iterations:Pt(111) barrier: 0.205 eV, Šljivančanin & Hammer 0.6 eV, largest image error 0.095 eV/ÅPt(111) O–O at the climbing image: 1.78 Å, Šljivančanin & Hammer 2.4 ÅThe reviews ran ungrounded: the precedent proxy needs
