Adds a Ti adatom on a 5×5 TiN island on TiN(001) as a new specific example (D-2D-ADA): a structure notebook that builds the 458-atom cell of Sangiovanni et al., Phys. Rev. B 97, 035406 (2018) with the adatom at the sites a, c, i of Fig. 6, and a simulation notebook that relaxes them with MACE, takes DFT total energies of the relaxed structures on the platform, and prints the descent energies and the adsorption energy beside the manuscript's. The shipped island notebook is unchanged.

SOF-8072. Documentation side: mat3ra/documentation#415.

Review: ungrounded (precedent proxy exit 10, gcloud reauth expired).

Manual checks

Merging accepts anything unticked.

  • Structure notebook in JupyterLite in a browser: 457 atoms, four materials saved, island corner elements Ti.
  • SIMULATION notebook in JupyterLite: install, loads, calculator and E_Ti cells run; the Usage markdown says to run natively; the relaxation cells carry no guard.
  • Fig. 6 plot: our a sits at 0 by construction; c and i fall on the paper's axes, not rescaled.
  • DFT section: no DFT energy has read back yet (the slab+island job is queued on OFplus); the wait, read-back and three-column comparison cells are untested.

Summary by CodeRabbit

  • New Features
    • Added a Ti adatom-on-TiN-island example, with a linked tutorial for building and viewing the island and adatoms at sites a, c, and i.
    • Added a simulation notebook that relaxes these structures, compares MACE and DFT energies with published values, and plots the site-energy results.
    • The simulation reports structural changes, including island contraction, terrace ripple, and adatom displacement.

…sites of Fig. 6

The TiN island notebook now builds Sangiovanni et al.'s cell: a 5x5 island with Ti corners on a
12x12x3-atom TiN(001) slab with 15.3 A of vacuum (457 atoms), and saves it with a Ti adatom at the
fourfold hollow a, atop the edge N (c) and atop the terrace N (i), each under a fixed name for the
simulation notebook. Bulk TiN is looked up as mp-492, since "TiN" now matches tin in Standata.

… island (Fig. 6)

The new simulation notebook relaxes the island cell and the Ti adatom at a, c and i with MACE-MP-0
(large, D3), then prints the energies of c and i relative to a and the adsorption energy at a beside
Sangiovanni et al.'s values with the deviation in percent, the island contraction and ripple, and
Fig. 6 with the paper's curve. The Introduction links it in the D-2D-ISL row.

…es stated precisely

The simulation notebook's Usage now says how to run it natively (pip install ".[all]" mace-torch
torch-dftd) and that in JupyterLite the relaxations take hours without D3. Each paper constant carries
its own location (the isolated Ti energy is from Sec. II.B, b = 0.10 eV is stated in Sec. III.C.1), and
the isolated-atom section says the model's single-atom energy lies outside its training data. The
structure notebook states that site a is the fourfold hollow between the edge N with the smaller x and
the edge-centre Ti (the paper's FFH_edge), and names the bulk material as MATERIAL_ID = "mp-492" at the
top: the name "TiN" matches tin (Sn, mp-117) first in Standata.

Merge Risk: Low · previous review af94c

This adds an example notebook, not production code. It has some correctness and clarity issues: patches applied unconditionally on native runs, a misleading PW91 comment, an incomparable isolated-Ti table entry, possible stale DFT job reuse, and a fragile energy read-back. The DFT read-back and comparison cells have also not been run yet. Fix these before merge for a cleaner example, but none is likely to cause serious harm.

Apply Pyodide patches only in JupyterLite.

The notebook is intended to run natively, but it applies apply_all_patches("mace") without an environment check. The patch replaces native torch.linalg functions with implementations that detach inputs and create new tensors, so gradients can be lost during native MACE force calculations.

Reserve vacuum above the adatom.

remove_vacuum sets the cell height to the island’s highest atom plus 15.3 Å. The later adatom is placed about one site spacing above that atom. Each exported adatom structure therefore has less than the paper’s 15.3 Å of vacuum. Set a common cell height that leaves 15.3 Å above the highest adatom. (github.com)

…e notebook's result view

The result visualization now includes the three adatom structures next to the slab and the island
cell, so the placed sites can be checked before the materials are saved.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
The island structure notebook goes back unchanged; the paper's 458-atom cell with the Ti adatom moves
to its own adatom notebook in the next commit.

…(001)

The new adatom notebook builds Sangiovanni et al.'s cell (a 5x5 island with Ti corners on a
12x12x3-atom TiN(001) slab with 15.3 A of vacuum, 457 atoms) and saves it with a Ti adatom at the
sites a, c and i of Fig. 6, derived from the island's edge N atom.

…t it under Adatom

The simulation notebook, now named after the adatom notebook it reads from, builds the isolated Ti
reference with made's point-defect atom builder and prints each computed value beside the
manuscript's: E(c) - E(a) and E(i) - E(a) (Fig. 6), E_ads(a), E_Ti, the island contraction and the
ripple. The Introduction lists the pair in a new D-2D-ADA row; the island row is unchanged from main.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
The adatom notebook's introduction states the cell and names the sites a, c and i; their description
and coordinates stay in section 3.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
The adatom structure notebook now ends with the paper's reference, and its site list says what c
and i are: atop the edge N, and atop the terrace N in front of it, the epitaxial site that extends
the island.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
The adatom notebook's introduction now shows the paper's Fig. 1(b), the 5x5 island cell it builds.

Re-trim the cell after inserting the a and c adatoms.

remove_vacuum(..., fixed_padding=VACUUM) runs before insertion. The interstitial ADD merge keeps the host lattice and appends the new coordinate, so the a and c exports have less than 15.3 Å above their highest atom. Site i does not raise the island layer and does not need this correction.

Suggested fix

The adatom notebook now takes its sites from ADATOM_SITES at the top: offsets from the island's
edge N atom in units of the Ti-N site spacing, with the island plane as zero height. A reader can move
a start point or add a site by adding one entry there and one to ADATOM_MATERIAL_NAMES.

The simulation notebook keeps the guidance (the relaxations run natively; in JupyterLite they take
hours and run without D3) and no longer records how long one run took on one machine.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
After the relaxations, the simulation notebook shows the Ti adatom at a, c and i as built and as
relaxed, viewed along the island edge with the island on the left and the terrace on the right.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
The simulation notebook's Usage now says what happens in JupyterLite: the install and the calculator
run, but the first MACE force call on the 457-atom cell needs a 0.76 GB tensor and exceeds the browser's
memory, so the relaxations run natively; D3 is off in the browser.

Include the DFT settings in job reuse.

The workflow patch helpers change unit contexts and QE input content, not workflow.name. find_job_for_material matches only the material, owner, workflow name, status, and k-grid. It does not compare ECUTWFC, ECUTRHO, DFT_SYSTEM_SETTINGS, or DFT_SPIN_SETTINGS.

If a user changes these values and reruns the notebook, an earlier job can be reused and its energy can be reported for different DFT settings. Include a deterministic settings-derived job name in the job prefix and reuse filter.

Minor · Stability & Availability · Quick win

Handle jobs that produce no total_energy property.

wait_for_jobs_to_finish_async returns when the jobs reach a terminal state, and a terminal state can be an error. If a job fails, for example by hitting the 24 h limit on the 457-atom cell, get_properties_for_job(...) returns an empty list. [0] then raises IndexError. The comprehension loses all the other energies, and section 8 cannot run. Use np.nan for missing energies so the comparison still prints the results that are available.
