Fixes #901.

Extend the Quantum ESPRESSO PW reader to handle repeated pw.x AIMD frames and expose a qe/pw/md format (with qe/pw/aimd aliases). The parser aligns positions, energies, forces, optional stresses, and changing cells; handles QE coordinate/cell units and begin/step; and keeps the existing single-point qe/pw/scf behavior. Exporting the parsed trajectory to deepmd/npy now works.

Validation: existing QE labeled tests, new PW AIMD regression tests, DeepMD NumPy export smoke test, and ruff checks pass.

Summary by CodeRabbit

  • New Features

    • Added support for reading Quantum ESPRESSO molecular-dynamics output, including frame selection with configurable starting frame and sampling interval.
    • Quantum ESPRESSO AIMD calculations can now be loaded through additional format names, with labeled output retaining multiple frames.
    • Added support for converting cell and coordinate data from angstrom, bohr, alat, and crystal units into Cartesian angstroms.
  • Documentation

    • Updated format guidance to describe the available Quantum ESPRESSO SCF, AIMD, and MD formats.

Walkthrough

The Quantum ESPRESSO reader parses additional cell and coordinate units and supports multiple labeled output frames. The plugin exposes PW MD and AIMD formats with frame selection. Tests cover frame loading, unit conversion, and DeepMD export.

Layer / File(s) Summary
Parse QE structure and units
dpdata/formats/qe/scf.py
Cell parsing supports ibrav 0, 1, 2, 3, and -3, including bohr and alat units. Coordinate parsing converts angstrom, bohr, alat, and crystal positions to Cartesian angstroms.
Parse and select output frames
dpdata/formats/qe/scf.py
get_frames parses and aligns cell, coordinate, energy, force, and optional stress data, then applies frame selection. get_frame returns the first frame from get_frames.
Expose SCF and MD formats
dpdata/formats/qe/__init__.py, dpdata/formats/qe/pwmd.py, dpdata/plugins/qe.py, dpdata/system.py, tests/test_qe_pw_md.py
The plugin registers qe/pw/aimd, qe/pw/aimd_output, and qe/pw/md. The readers forward frame-selection arguments. Tests cover frame loading, unit conversion, and DeepMD export.

🟡 Minor · Reject incomplete ATOMIC_POSITIONS blocks instead of skipping them. · scf.py:281-318

dpdata/formats/qe/scf.py:281-318
🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Reject incomplete ATOMIC_POSITIONS blocks instead of skipping them.

_read_atom_block stops at a blank line or the next QE block keyword, so an incomplete block is reachable. _output_position_frames then skips it, while _output_energies and _output_forces retain its labels. get_frames truncates these arrays independently and can silently drop later geometry or assign labels to the wrong geometry.

Suggested fix
         block = _read_atom_block(lines, line_idx + 1, natoms)
         if len(block) != natoms:
-            continue
+ raise RuntimeError("incomplete ATOMIC_POSITIONS block in QE output")

Addressed the review comment about incomplete ATOMIC_POSITIONS blocks. The QE parser now raises RuntimeError when a coordinate block contains fewer atoms than expected, preventing silent frame misalignment. Added a regression test; 46 QE tests and Ruff pass.
