Fixes #1058.

Reorganize agent guidance around user workflows and scientific data contracts while keeping extension material developer-facing:

  • Add a lightweight dpdata-workflows router.
  • Add dpdata-convert and dpdata-inspect skills with producer references and semantic validation guidance.
  • Add a deterministic labeled-system validator with JSON, multi-system, PBC, type-map, metadata, and provenance checks.
  • Group plugin, driver, and minimizer references under dpdata-extend, while retaining compatibility entry points for the existing skills.

Validation: skill validator tests, CLI smoke validation, and ruff checks pass.

Summary by CodeRabbit

  • New Features

    • Added guided workflows for converting atomistic data, inspecting datasets, and extending dpdata.
    • Added dataset validation for labels, shapes, atom and type consistency, periodic cells, and metadata. Results are available as text or JSON, with optional strict metadata checks.
  • Documentation

    • Added conversion, command-line, producer-specific, validation, plugin, driver, and minimizer references.
    • Updated existing CLI, driver, minimizer, and plugin guides to direct readers to the relevant workflows and references; these remain compatibility entry points.

📝 Walkthrough

Walkthrough

The PR adds workflow-based routing for dpdata skills, conversion and extension references, and an inspection skill with a deterministic validator. Historical CLI, driver, minimizer, and plugin skills now serve as compatibility entry points.

Layer / File(s) Summary
Workflow routing and compatibility entry points
skills/README.md, skills/dpdata-workflows/SKILL.md, skills/dpdata-cli/*, skills/dpdata-driver/SKILL.md, skills/dpdata-minimizer/SKILL.md, skills/dpdata-plugin/SKILL.md
The overview and router direct requests to conversion, inspection, or extension guidance. Historical skill paths now point to corresponding skills or references.
Conversion workflow and producer contracts
skills/dpdata-convert/*
The conversion skill and CLI reference document conversion choices, CLI options, and format behavior. Semantic-validation and ABACUS, CP2K, Quantum ESPRESSO, and VASP references describe dataset checks and producer-specific details.
Dataset inspection and deterministic validation
skills/dpdata-inspect/*, tests/test_skill_validate_labeled_system.py
The inspection skill documents validation workflows. The validator checks system structure, labels, metadata, and multi-system atom-name ordering, and supports text or JSON output. Tests cover valid data and selected validation errors.
Developer extension references
skills/dpdata-extend/*
The extension skill and references document format plugins, drivers, and minimizers, including examples, discovery, and dependency requirements.

Add a test for provenance with no parser_version, and for provenance=None with parser_version set.

The tests always pass provenance and parser_version together. They do not detect the misplaced else in validate_data. Add one test for each combination. The provenance=None case with parser_version set currently raises TypeError.

The guidelines require a test that reproduces a bug first.

As per coding guidelines, tests/**/*.py: "Write test that reproduces the bug first".

Document the --provenance file check separately.

--strict-metadata controls whether an omitted provenance declaration fails. A supplied --provenance path must also refer to an existing, non-empty file in every mode. Add this distinction after making the validator check independent of parser_version.

Suggested documentation update
Add `--strict-metadata` to make undeclared units, stress sign, producer/version,
or provenance fail. Add `--json` for CI or another machine consumer. The script exits zero
only when every loaded system satisfies the selected contract.
+The validator rejects a supplied `--provenance` path when the file does not exist
+or is empty, whether or not `--strict-metadata` is enabled.

provenance checking is independent of whether parser_version is declared. Keep
