Models trained with preset_out_bias reapply checkpoint presets and skip residual fitting when dp change-bias computes statistics on downstream data. This can overwrite an adjusted stored bias and prevent adaptation to the target dataset.

Scope this fix to standalone PyTorch, Paddle, and pt_expt change-bias. Add an optional preset override through the existing model and statistics APIs: omitted overrides preserve the original model-configured preset behavior; an explicit empty mapping disables checkpoint presets for this operation. CLI statistics updates pass that empty mapping, while --bias-value continues to override bias directly.

Fine-tuning, training initialization, and post-training bias updates retain their original call sites and default behavior. No JAX trainer or training-workflow changes remain. The checkpoint preset metadata is preserved.

Validation:

  • Changed-file Ruff checks, full-repository formatting, and diff checks pass.

  • Full-repository Ruff still reports two pre-existing unrelated RUF100 errors.

  • Preserve the original atomic-model preset tests and extend them to check the standalone override and subsequent unchanged default behavior. Add a PyTorch CLI regression test for a checkpoint containing preset metadata. Extend pt_expt checkpoint and frozen-model (.pte/.pt2) tests with a preset-configured model carrying adjusted stored biases [7, 8], check results against the no-preset statistics path, and verify preset metadata is preserved. Check that the default pt_expt helper still applies configured presets.

  • Isolated execution of the actual dpmodel, PyTorch, and Paddle bias-change methods with the real preset helper and stub statistics provider passed default-preset and explicit-override scenarios in both statistic modes.

  • Runtime pytest remains blocked at collection by the missing local deepmd.lib extension; backend integration tests were not completed.

  • Isolated pt_expt helper validation confirms default, empty, and explicit preset forwarding; the shared checkpoint/frozen CLI statistics branch supplies an empty override. The pt_expt runtime test was also blocked by missing deepmd.lib at collection.

Spin wrappers normalize non-empty downstream presets on their public real-type map and extend them with unassigned virtual-type entries before forwarding. Regression tests cover dpmodel SpinModel, PyTorch SpinModel, and SeZMSpinModel sequence overrides. Add Paddle CLI checkpoint-preset regression coverage that checks fitted bias and metadata preservation.

Isolated spin-wrapper validation passed default, empty, sequence, and element-map presets. Runtime spin tests remain blocked by missing deepmd.lib; Paddle runtime tests are additionally blocked by missing paddle.

📝 Walkthrough

Output-bias adjustment now accepts an optional per-call preset across the dpmodel, Paddle, and PyTorch implementations. Model and training APIs forward it. The change-bias entry points pass an empty preset, so the adjustment fits from data without reapplying the stored preset.

Changes: Per-call output-bias presets

Layer / File(s) Summary
Select and apply the per-call preset
deepmd/*/atomic_model/base_atomic_model.py, source/tests/*/test_atomic_model_global_stat.py
Atomic models use the supplied preset when present and otherwise use the stored preset. An empty mapping disables preset assignment for that call. Tests check fitted values and confirm that the configured preset remains unchanged.
Forward presets through model and training APIs
deepmd/*/model/..., deepmd/*/train/...
CM, spin-model, and training methods accept and forward the optional preset. Training helpers pass it only when it is not None.
Pass an empty preset from change-bias
deepmd/*/entrypoints/main.py, deepmd/utils/argcheck.py, deepmd/pt_expt/train/training.py, source/tests/*/test_change_bias.py
The dp, pt, and pt_expt change-bias entry points pass an empty preset mapping. Documentation describes data-based fitting, and tests check fitted biases and preserved checkpoint presets.

Exercise an adjusted stored bias before change-by-statistic.

The dpmodel, Paddle, and PyTorch fixtures set the stored bias to the preset, then call change_out_bias without changing it. Therefore, an implementation that resets the stored bias to the preset before residual fitting can pass these assertions. Add a finite, non-preset stored-bias adjustment and assert the residual starts from that value.

Please include the pt_expt standalone change-bias path in this fix. It still has the same preset-reset behavior: deepmd/pt_expt/entrypoints/main.py calls model_change_out_bias without an override, and deepmd/pt_expt/train/training.py::model_change_out_bias neither accepts nor forwards preset_out_bias to the shared helper.

I reproduced this with a real pt_expt energy model on this head: starting from stored biases [7.0, 8.0] and checkpoint presets [-10.0, -13.6], the helper used by the CLI resets the biases to [-10.0, -13.6] instead of fitting the supplied target data. Passing preset_out_bias={} to that helper currently raises TypeError: model_change_out_bias() got an unexpected keyword argument 'preset_out_bias'.

The underlying dpmodel API already supports the override in this PR. Please thread the optional parameter through the pt_expt training helper and pass an empty mapping from its standalone CLI, preserving the default behavior of training/fine-tuning callers. Add pt_expt regression coverage that verifies the fitted bias and preservation of preset metadata, including the frozen-model path served by the same CLI (.pte/.pt2) as well as checkpoints (.pt). Otherwise the same standalone operation remains incorrect when the user selects pt_expt.

The pt_expt change-bias omission is addressed. Local validation of the pt_expt checkpoint/frozen-model paths and related spin regressions completed with 34 tests passing and 2 skipped; changed-file Ruff and diff checks also passed.

Before merging, please go through the AI reviewers' comments one by one and address every still-applicable, substantive finding, including useful regression-coverage and maintainability feedback. Several comments refer to earlier revisions or fixes already included in this head; please note how those were addressed, and briefly explain any comments that are no longer applicable rather than applying obsolete suggestions mechanically.
