feat(dpmodel): introduce NeighborContract for graph-native preprocessing - #6068
OutisLi-Bot wants to merge 12 commits into
Conversation
Add a backend-neutral NeighborContract under deepmd.dpmodel and expose it through descriptor/model plugins so training can decide capacity discovery before construction. Graph-native configs skip update_sel; dense models keep the legacy path. Export metadata carries a versioned contract and omits dummy sel/nnei for graph models, with legacy adapters for old archives. Entrypoints call BaseModel.prepare_neighbors instead of unconditional update_sel. DPA1 omits capacity discovery only when sel is absent; auto sel still discovers so dual-path nnei/mean-std behavior stays intact until deepmodeling#5824. Refs deepmodeling#5825 deepmodeling#5755

…y OR - Restore @classmethod on DescrptHybrid.update_sel (orphan decorator had demoted it to a plain function, breaking BaseDescriptor.update_sel). - Graph merge preserves OR of requires_capacity so sel:auto children still trigger discovery. - Dense merge no longer clears requires_capacity merely because a merged capacity exists; discovery stays if either sibling needs it. - Skip-capacity prepare_neighbors always computes min_nbor_dist (covers nested cutoffs such as DPA2 / hybrid without top-level rcut). - Extend neighbor_contract tests for all four cases.

- Around line 328-334: Update LinearEnergyAtomicModel.get_neighbor_contract to
return a dense contract when uses_graph_lower() is false, avoiding calls to
child contract methods for dense compositions; retain merging for graph
compositions. Add get_neighbor_contract to InnerPotentialAtomicModel returning a
graph contract so all-graph compositions can merge consistently.
Review comments at @deepmd/dpmodel/descriptor/dpa2.py:
- Around line 762-775: Update the DPA2 neighbor-contract logic to read
capacities from `repinit.nsel` and `repformer.nsel`, and require discovery when
either value is `"auto"` while preserving the appropriate graph or dense
contract. Override `prepare_jdata_for_neighbor_contract` so DPA2 does not
receive an injected top-level `sel`.
Review comments at @deepmd/dpmodel/descriptor/dpa4.py:
- Around line 2453-2457: Update DPA4’s neighbor-contract handling in
`neighbor_contract_from_jdata` to derive `requires_capacity` from whether
`local_jdata["sel"]` is automatic. Add `prepare_jdata_for_neighbor_contract` to
inject a construction placeholder only when the graph contract skips capacity
discovery and `sel` is absent; otherwise return a copy of the input data.
Review comments at @deepmd/pt_expt/infer/deep_eval.py:
- Around line 451-458: Update `_sel` initialization and `_collect_metadata` to
use `lower_input_kind` alongside the neighbor contract: omit `sel` and `nnei`
only for graph-routed lowers, and preserve the model’s dense `sel` for `nlist`
lowers so `build_neighbor_list` receives its neighbor capacity.
Review comments at @deepmd/pt_expt/utils/serialization.py:
- Around line 1147-1150: Remove the broad exception fallback in the
NeighborContract construction path so errors from model.get_sel() propagate
instead of producing a graph contract for a dense model. Keep the successful
NeighborContract.dense result unchanged.

- Short-circuit LinearEnergyAtomicModel to a dense contract when any child is dense-only, and give BaseAtomicModel a default get_neighbor_contract. - Read DPA2 nsel (not sel); keep auto-nsel discovery on the graph path; avoid injecting a top-level sel into DPA2 configs. - Keep DPA4 sel:auto on requires_capacity and inject construction sel only when discovery is skipped. - Stop swallowing get_sel failures as a fake graph contract; retain dense sel for nlist lowers in metadata/DeepEval.

DescrptDPA2.__init__ so omitted selections for repinit and repformer satisfy the
required ordering, with repinit.nsel greater than repformer.nsel. Preserve
explicitly provided selections and avoid weakening the invariant for other
routes.
- Line 779: Update the dense-discovery requirement in the preparation logic
around NeighborContract.from_legacy_sel to check both repinit.nsel and
repformer.nsel, rather than deriving it from repinit alone. Include
three_body_sel when three-body repinit is enabled so discovery is not skipped
while any required selection remains auto.

Narrow follow-up on newly completed CI evidence for head af52f69 (base 64d3266), after reading the existing reviews. One distinct graph-export/C++-consumer regression is attached inline; this does not repeat the existing DPA2 findings or the resolved dense-lower metadata finding.
The Python run also has three test-harness failures with the same cause: the tests still mock DPModelCommon.update_sel and pass train_data=None, while the changed linear-model implementation now calls DPModelCommon.prepare_neighbors. The mock is bypassed, so real min-distance statistics raise NoneType.get_batch. Migrate those mocks to the preparation hook while preserving their child-skipping/config-writeback assertions, or preserve the intended legacy dispatch behavior. These traces alone do not establish a production None-input bug:

Validation: inspected all five job logs and exact-head producer/consumer source. Both workflow runs identify this exact head. No local PyTorch/C++ build or full-suite run was performed.
C++ DeepPotPTExpt/DeepSpinPTExpt still read metadata sel/nnei before lower_input_kind; omitting them on graph lowers caused map::at load failures. Always emit capacity or construction placeholders alongside neighbor_contract. Also: DPA2 dense discovery ORs requires_capacity across repinit/ repformer/three_body; graph construction placeholders satisfy repinit.nsel > repformer.nsel; migrate linear-model test mocks from update_sel to prepare_neighbors.

The graph-artifact metadata P1 from review5474289687 is source-resolved at 02e306d. Graph lowers again emit sel/nnei for the existing C++ readers while retaining the separate neighbor_contract. The three stale Python test mocks now target prepare_neighbors.
Focused verification ran the exact metadata-building prefix with lightweight model/contract inputs across 16 combinations: graph/dense capacity, four lower kinds, and spin/non-spin. All preserve sel/nnei and the original contract capacity. This checks the missing-key repair; it does not execute a native export/load or establish numerical inference parity. Exact-head Python/C++ CI remains in progress.
Other repair changes already have substantive exact-head review coverage; this follow-up only records disposition of my earlier finding.
