Improve the path from learned operators to published physical applications

Documentation-only update to the DeePTB README:

  • Makes the existing author research-note links point to real English and Chinese URLs for DeePTB-SK and SLEM (rather than describing one URL as both languages).
  • Adds a concise table of five original published works: DeePTB-SK finite-temperature electronic structure (2024), SLEM (ICLR 2025 Spotlight), DeePTB-NEGF nanoelectronics (npj 2025), 2D-material quantum transport (IEEE MoSICom 2025), and phonon-assisted optics (npj 2026).
  • Explains what observable each paper evaluated, and what downstream approximations still require validation.
  • Preserves key numerical distinctions: one-million-atom learned-Hamiltonian TB propagation is not million-atom DFT, and learned Hamiltonians alone do not model lead self-energies or electrostatics. Links to the independently maintained DPNEGF package.
  • No project code, installation behavior, badges, benchmark data, or original formal method citations are changed.

All references link to primary published DOIs/proceedings or established software repositories. This PR does not link to the author's withheld cross-project research review, which is postponed until a future manuscript is public.

Review table positioning and phrasing against the relevant publisher records.

Summary by CodeRabbit

  • Documentation
    • Replaced the combined research note with separate links for DeePTB-SK and DeePTB-E3.
    • Added a table summarizing five published applications, including computed quantities, validation settings, and citations.
    • Clarified the scope of DeePTB’s device-transport capabilities and linked to DPNEGF for device-level transport.

Workflow verification

GitHub Actions documentation build 38190475650 passed for this documentation-only change. The broader DeePTB unit-test workflow may still be running; this change does not modify computational behavior.

Walkthrough

The README separates DeePTB-SK and DeePTB-E3 research-note links. It adds a table of five published applications with their methods, validation settings, and citations, and clarifies DeePTB’s scope relative to device-level transport with DPNEGF.

README.md
The README replaces a combined research-note paragraph with separate DeePTB-SK and DeePTB-E3 links. It adds five published applications with study-specific methods, validation context, and citations, and notes that DeePTB does not provide electrode self-energies, gate electrostatics, or full device transport.

The README needs a small correction to describe SLEM’s overlap parameterization accurately. The issue is confined to research documentation and does not affect software behavior.

Explanation

The description explains the scope, documentation-only impact, key content changes, compatibility intent, and workflow verification. However, it omits the required DeePTB Impact Area checklist, Risk And Compatibility fields, AI Assistance section, and Merge Decision section from the repository template.

Resolution

Add all required template sections. Mark the affected impact areas, provide explicit risk and compatibility answers, document AI assistance and manual review status, and complete the Merge Decision fields. Keep the existing scope and verification details.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Qualify how SLEM models the overlap matrix.

Line 59 groups the Hamiltonian, overlap, and density matrices under one rotation-equivariant representation. The ICLR paper uses SLEM’s equivariant representation for the Hamiltonian and density matrix, but fits the overlap through invariant two-center Slater–Koster scalars. State this distinction so the table describes the overlap parameterization accurately. (proceedings.iclr.cc)
