Bumps the pinned biolink-model to 4.4.6, restoring an accurate BIOLINK_VERSION, and drops the CLASS_FIELD_OVERRIDES grants the release absorbed upstream. Follows the 4.4.5 bump pattern (#209).

Version registration

  • BIOLINK_VERSION reports 4.4.6 again. The 4.4.5 PyPI wheel bundled a schema whose version string still read 4.4.4 (documented as a known upstream quirk in chore(deps): bump biolink-model to 4.4.5 and drop absorbed class-field grants #209), so the pin never surfaced in reports or validation output. The 4.4.6 wheel's schema registers 4.4.6, verified against both importlib.metadata.version("biolink-model") and the bundled biolink_model.yaml schema version.
  • pyproject.toml pin: biolink-model>=4.4.6, with uv.lock relocked.

Absorbed grants

  • population_context_qualifier grant removed from both pinned classes. biolink-model 4.4.6 attached the slot natively to EntityToDiseaseAssociation / EntityToPhenotypicFeatureAssociation (and to GeneToDiseaseAssociation), so the tripwire fired exactly as designed. The removed entries stay in CLASS_FIELD_OVERRIDES as commented examples for future grants, per the established pattern.
  • Remaining deliberate grants are temporal_context_qualifier on both classes plus sex_qualifier on EntityToDiseaseAssociation; CATEGORY_OVERRIDES (GenomicEntity mixin) and PREDICATE_OVERRIDES (prevention family) are still ahead of the model and unchanged.
  • prune_to_class consequence: population_context_qualifier is now kept natively on the whole disease/phenotype family, including the previously ungranted GeneToDiseaseAssociation; the slot is scalar Optional[str], so kept values pass through unchanged.

Test ripples

  • Tripwire: test_class_field_overrides_track_the_installed_model asserts the reduced grant map (temporal on both, sex on disease side only).
  • Probe swap: test_validate_record_tolerates_class_field_override_grants now probes temporal_context_qualifier, since population_context_qualifier validates natively and would exercise nothing; the GeneToDiseaseAssociation control still rejects the probe.
  • Prune test: test_prune_to_class_keeps_class_field_override_grants asserts population_context_qualifier survives on the control row and drops it from the pruned-column assertions; regulatory_approvals still prunes on the control (4.4.5 attached it to the two pinned classes only).

Docs

  • docs/configuration/table.md allowed-edge-fields prose updated for the 4.4.6 attachment and the reduced grant stack.
  • CHANGELOG.md Unreleased entry records the registration fix and the dropped grant.

Testing

  • make check -> exit 0: ruff check and format clean, uv run pyright 0 errors, uv run pytest 1726 passed / 52 skipped, cargo test 155 passed, cargo clippy --all-targets -- -D warnings clean.
  • uv run python -c "from tablassert.biolink import BIOLINK_VERSION; print(BIOLINK_VERSION)" -> 4.4.6

Summary by CodeRabbit

  • Compatibility
    • Updated support for Biolink Model 4.4.6. Population context qualifiers are now recognized natively across disease and phenotype association classes, without requiring class-specific grants.
  • Documentation
    • Clarified which qualifiers are provided natively by the model and which still require class-specific grants.
    • Updated the unreleased changelog with the model upgrade and information-source validation command options.

…tion_context_qualifier grants

The 4.4.6 wheel's bundled schema registers its version string as 4.4.6
(unlike the 4.4.5 wheel, which still read 4.4.4), so BIOLINK_VERSION now
reports the pinned version accurately.

biolink-model 4.4.6 attached population_context_qualifier to
EntityToDiseaseAssociation / EntityToPhenotypicFeatureAssociation, so the
CLASS_FIELD_OVERRIDES tripwire removed that grant from both classes; the
removed entries stay in the source as commented examples for future grants.
The remaining deliberate grants are temporal_context_qualifier on both
classes plus sex_qualifier on EntityToDiseaseAssociation, and prune_to_class
now keeps population_context_qualifier natively on the whole
disease/phenotype family, including previously ungranted classes.

The 4.4.6 model supplies population context natively, with no user-facing failure established. The change is mergeable; a direct validation assertion would better protect that behavior.

Cover native population qualifier validation.

test_validate_record_tolerates_class_field_override_grants only places temporal_context_qualifier in base. Its assertions do not exercise native acceptance of population_context_qualifier. The pruning test calls prune_to_class directly, so it cannot detect a validation-only regression.

…grant-tolerance probe

CodeRabbit nitpick on PR #213: the base record only carried
temporal_context_qualifier, so validate_record never exercised the native
4.4.6 acceptance of population_context_qualifier (the prune_to_class test
cannot catch a validation-only regression). The field is now native on both
granted targets and the control, so it is added to the base record as a
positive check while temporal_context_qualifier remains the rejection probe.

Cut 19.7.0 and bump the package version in pyproject.toml, CITATION.cff,
and the uv.lock self-package entry.

Minor: validate-infores checks every emitted knowledge-source identifier
against the Translator information-resource registry (#212), and the
pinned biolink-model is bumped to 4.4.6 so BIOLINK_VERSION registers
accurately again and the absorbed population_context_qualifier grants are
dropped (#213).

Changelog:
- Versioned the Unreleased section as 19.7.0 - 2026-10-12 and added the
missing PR links to the #212 and #213 entries.

Docs: none needed here; the shipped docs updates landed with their own PRs.

Testing:
- make check -> exit 0: ruff clean, pyright 0 errors, pytest 1726 passed /
52 skipped, cargo test 155 passed, clippy -D warnings clean.

19.7.0's biolink-model 4.4.6 attaches population_context_qualifier to both
pinned classes natively, so Tablassert retired that CLASS_FIELD_OVERRIDES
grant (SkyeAv/Tablassert#213); the remaining deliberate grants are
temporal_context_qualifier on both pinned classes plus sex_qualifier on
EntityToDiseaseAssociation. The effective edge field set and every emitted
KGX byte are unchanged. Also repairs the stale dakp-pipeline 1.23.3
self-entry the 1.23.4 bump left in uv.lock.

Gate (wenceslaus, isolated snapshot, make check exit 0): unit 1590 passed,
integration 38 passed, coverage 98.52% (gate 90), pyright 0 errors,
test-go + vet ok. Committed tables/*.yaml already byte-equal the 19.7.0
generator output.
