Fixes #9049.

Description

  • Adds CLAHE / CLAHEd intensity transforms, plus a clahe() helper in monai.transforms.utils. Previously this needed a Lambda transform.
  • Wraps SimpleITK.AdaptiveHistogramEqualization as @aylward suggested on the issue — ITK's power-law variant from Stark 2000.
  • Not Zuiderveld's clipped-histogram CLAHE: contrast is limited by blending toward an unsharp mask via alpha/beta, so there is no clip_limit. Stated in the docstrings so nobody goes looking for one.
  • Parameters: radius, alpha, beta, nonzero, mask/mask_key, num_threads, dtype.
  • Supports 2D and 3D; equalizes each channel independently; keeps the input's intensity range (no [0, 1] rescaling).
  • nonzero / mask confine the result to a region of interest — otherwise background air noise gets amplified until it's indistinguishable from tissue.
  • num_threads caps SimpleITK's thread use, which defaults to every core and oversubscribes inside dataloader workers.

Three SimpleITK behaviours are guarded, each with regression tests:

  • A constant image returns all-NaN from the filter, silently poisoning any sample with an empty or padded channel → now returned unchanged.
  • A NaN in the input aborts the process with SIGSEGV, not an exception → non-finite input rejected up front, reusing the min/max already computed.
  • SimpleITK indexes images x-first, so a per-axis radius must be reversed or an anisotropic neighbourhood lands on the wrong axes → pinned by a transpose-equivariance test.

New optional dependency (flagging for the core team per CONTRIBUTING.md):

  • SimpleITK declared in pyproject.toml (all + simpleitk extra), docs/requirements.txt, docs/source/installation.md.
  • Lazily imported via optional_import — import monai is unaffected; the transform raises only when called without it.
  • Floor >=2.1.1.1.

Development was assisted by Claude Code. All code has been reviewed and is submitted under my own responsibility per the Tool-Assisted Contribution Policy.

Types of changes

  • Non-breaking change (fix or new feature that would not break existing functionality).
  • New tests added to cover the changes.
  • Quick tests passed locally by running ./runtests.sh --quick --unittests.
  • In-line docstrings updated.
  • Documentation updated, tested make html command in the docs/ folder.

📝 Walkthrough

Adds a SimpleITK-backed clahe utility and exposes array and dictionary CLAHE transforms. The transforms support configurable parameters, masks, and output dtypes. The change adds dependency declarations, API documentation, and tests for processing, validation, and supported input types.

The CLAHE helper works as documented by the supplied behavior summary, but its public API documentation is incomplete. This is a bounded gap that can be corrected before merge or accepted for follow-up.

Explanation

Issue #9049 requests an intensity transform with vanilla and dictionary variants. The PR adds CLAHE, CLAHEd, and the clahe() helper. It exports the transforms, adds API documentation, and adds regression tests for the reported behavior. The optional SimpleITK dependency supports the implementation.

Full details: Out of Scope Changes check

Explanation

docs/source/installation.md also changes unrelated extras and package mappings, including hyena, ignite, nvimgcodec, omegaconf, filelock, and ONNX packages. These changes do not support issue #9049. The SimpleITK documentation changes are in scope.

Resolution

Remove the unrelated extras and package-mapping changes from docs/source/installation.md. Keep only the SimpleITK dependency documentation required by this PR.

Full details: Docstring Coverage

Explanation

Docstring coverage is 31.34% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff. Analyzed 67 functions across 7 files. (4 skipped: 4 unsupported.)

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Add Returns and Raises sections to the clahe docstring.

The docstring documents only Args. clahe raises RuntimeError when SimpleITK is missing. It raises ValueError for:

  • fewer than two dimensions
  • an empty image
  • alpha, beta, num_threads, or radius out of range
  • non-finite intensities
  • a mask shape mismatch
  • an empty selection

The return dtype rule is also undocumented: float64 input stays float64, and all other input becomes float32. CLAHE.__call__ (array.py Line 2775) and CLAHEd.__call__ (dictionary.py Line 1959) have no docstrings.

📝 Proposed docstring addition
num_threads: number of threads SimpleITK may use. `None` leaves its default, which is
every core and will oversubscribe inside dataloader workers.

+ Returns:
+ The equalized image, same shape as `img`, float64 if `img` is float64, else float32.
+
+ Raises:
+ RuntimeError: When SimpleITK is not installed.
+ ValueError: When `img` has fewer than two dimensions or is empty, when `alpha`, `beta`,
+ `num_threads` or `radius` is invalid, when `img` holds NaN or infinity, when `mask`
+ shape differs from `img`, or when `mask`/`nonzero` select no voxels.
